Of course they don’t have anything in common neither gameplaywise,nor storywise,but @MrOchoa keeps insisting that Rendevous in Rotterdam,which is an inferior mission in his opinion,replaced Gunrunner’s Paradise.
I really don’t understand your criticism about this mission,because Gunrunner’s paradise simply wouldn’t have worked well with the standard of Contracts’ levels.The main thing you do in the original level is to kill the dogs and the bikers inside the warehouse.
It is pretty obvious that they wanted to combine Gunrunner’s Paradise and Plutonium runs loose in one mission(Deadly Cargo),just like @Silvereyes pointed out,but because there wasn’t too much to show from the original levels they decided to keep only symbols from them(the car,the strip club,the boat,the nuke) and create something more like a full reimagination,just like @Hotel_Pollisya pointed out.
So,if there is any mission to blame here,it is Deadly Cargo,not Rendevous in Rotterdam in my opinion.
